Ninja in Danger! is the 12th issue of of the Ninjago Magazine. It includes 891612 Sqiffy and Destiny Jay appears on the cover. It was released on May 4, 2016.

The ninja have been branded "Public Enemy Number One" thanks to the machinations of Nadakhan! Now, they find themselves in Kryptarium Prison, escorted by Warden Noble and locked in shackles made of Vengestone to prevent them from using their elements and Cole's ghost abilities. Elsewhere, Nadakhan schemes with his crew at Gypsy Cove, noting that the ninja will likely not remain in prison for long. Although Flintlocke proposes for them to "keelhaul" the ninja, Nadakhan instead decides to imprison them within the Djinn Blade and steal their powers for himself!
Back in Kryparium, the ninja were let out to the prison yard for some daily fresh air. As they are escorted to the yard, Lloyd recognizes their guard as one of their greatest fans. Unfortunately, Lloyd's pleas for him to release them falls on deaf ears as the guard reveals that he lost his admiration for the ninja following their purported crime spree. In the prison yard, the ninja are confronted by some of the previous foes they helped imprison, including many of Soto's crew. After the ninja were returned to their cells, they began thinking of possible ways of escape, with Zane suggesting that he could hack into the prison's computer systems if he was brought to a computer. Deciding on this plan, Nya offered to create a diversion during lunch the next day so that Zane could be secretly taken to a computer while the guards were occupied.
The next day, Nya's plan works like a charm! Maybe, too much of a charm. Turning to a nearby guard, Nya suddenly "collapsed" onto the ground while screaming that her vengestone shackles were burning her. Concerned for her safety, the guard immediately released her of her chains, but Jay grew jealous over Nya's acting and demanded to know if she was flirting with the guard. In anger, Nya quickly shot back that she was trying to trick the guard, leading to a verbal argument with Jay as the guard ordered both of them to return to their cells. Elsewhere, Cole had successfully led Zane to one of the prison's computers, but unfortunately, Zane was unable to hack into the prison's servers, lamenting his inability as an after-effect of his own hacking at Ronin's hands. For the next several days, the ninja began formulating a variety of plans for escaping prison, but unfortunately, none of them came even close to working. Elsewhere, Nadakhan's ship, the Misfortune's Keep, had been restored to her former glory, much to the delight of her captain who began laughing evilly after learning that the ninja were as of yet, still imprisoned.
While having lunch one day, Captain Soto overheard the ninja talking about a djinn, especially Nadakhan. He tells them how they can only defeat them using the venom of the Tiger Widow on Tiger Widow Island, however, the ninja have a fight with the other inmates until the guards break them up before Soto has a chance to tell them the location of The Tiger Widow Island. Soon, the Mechanic and some other inmates come to the ninja, provoking a massive food fight. After the fight was broken up by the guards, the ninja were sent to the "Hole" for starting the food fight. As they are carried off, Soto quickly tells Lloyd to help break him out if he wants to know where the map is.
While sitting together in the "Hole," Lloyd uses Soto's fork that he took during the food fight to untie himself before freeing his friends with his power. As their elemental powers are back, they manage to escape, taking Captain Soto with them, but alerting the guards in the process. After they got out of the prison through the sewers, Soto tells the ninja about the way to defeat Nadakhan, and together, they prepare to set out to defeat their new Djinn foe!
