In the Monastery of Spinjitzu, Rontu encourages Riyu not to fear failure, reminding him that every mistake is an opportunity to learn. Mr. Frohicky then emerges from the monastery, wondering where Cole, Kai, and Frak have gone after sending them away to train.

Frak, Cole, and Kai arrive at the Imperium desert in the Ninja Combat Vehicle. Frak wonders why it is already dark outside, while Kai questions if Master Wu's ghost or whatever it supposed to be actually gave Cole clear directions. Cole explains he only heard a call and notices the terrain has shifted since the Merge. Arriving at the site, Kai points out strange lines on the ground that look like an old battle or party. Cole touches the ground with his Earth power and senses the earth screaming. Frak uses his Quake power and hears the same screams, confirming this is the right spot. Cole suggests they combine their powers to dig it up. Kai worries they might unleash something evil, noting that Wu's role in the Merge makes him unpredictable, all while eating Geo's wafers despite hating the taste. Cole activates his Earth Punch and Frak triggers his Quake power, anchoring themselves to the ground. Together, they feel the massive size of the buried object and pull upward. Their combined elements crack the earth, causing rocks to shift and rise. As Kai and Frak watch in awe, a massive dragon skull emerges from beneath the ground.

In Mysterium, Arin and Sora take a break to eat moss-milk ice cream after escaping from Ras. While Sora enjoys the treat, Arin remains unimpressed, telling his best friend with a small smile that the quality of the ice cream is neutral, at best, rather than the frozen delight she calls it. The Elemental Master of Technology theorises that their recent near-fatal encounter with a "crazed tiger dude who wants to shut you into a Casket of Bones" has made her appreciate it more. She notes that they must figure out a way to help the Hollow Ones in Mysterium. She asks Arin if they should head back to the Monastery to inform the rest of the team. Arin agrees but admits he is worried that the others might not be happy to see him return. Sora reassures him, insisting that everyone misses him. Arin then reveals there is somewhere else he needs to go first, though he explains they cannot reach it using their uses bikes, which Sora combined to form the Race Jet.

Nya, Jay, Jenny and Barry hide inside Jenny and Barry's home as several Lees patrol the streets with swords. While they remain concealed, Jenny and Barry thank the ninja for protecting them over the years and ask how Ninjago survived what they believed was the destruction caused by the Merge. Nya explains that the Merge did not obliterate the outside world as Lee had claimed. Instead, it united all the realms into one, and Ninjago survived. She also reveals that Arin survived the Merge as well. Overcome with emotion, Jenny and Barry are overjoyed to learn that their son is still alive, embracing each other as they celebrate the news.

Cole and Frak continue using their Quake powers to lift the massive dragon skeleton from beneath the earth. Kai warns them not to overexert themselves, but when they pause to rest, the skeleton immediately begins sinking back underground. Cole and Frak quickly resume using their powers to keep it from disappearing beneath the rock once more. Despite their efforts, the immense weight of the surrounding stone prevents them from fully uncovering the skeleton. Kai joins in by using his Fire power to blast away the rocks encasing the remains, allowing the trio to continue exposing the enormous dragon skeleton buried beneath the desert.

Elsewhere, Lloyd and Wyldfyre remain trapped inside a cage backstage while the Dream-Guyver slowly begins to recover. Lloyd reflects on his vision of the Source Dragons, questioning how Thunderfang could have appeared alive despite having turned to dust after Arin released the souls that empowered him. More concerned with escaping, Wyldfyre remembers a remote control she took earlier and attempts to use it to free them. The device fails to respond immediately, allowing the Dream-Guyver to awaken and advance toward the cage. Frustrated, Wyldfyre throws the remote, accidentally striking the control switch that opens the cage. Although Lloyd points out that the escape was unintentional, Wyldfyre jokingly declares that throwing things in anger is always her backup plan. The two quickly flee the cage, with Wyldfyre retrieving the remote as they evade the Dream-Guyver's tentacles.

Nya explains that Arin has been searching for his parents ever since the Merge and that the ninja came to the Community of Lee to find them. Barry and Jenny reveal that they have been conducting an investigation into Lee's increasingly suspicious behavior, having noticed that anyone who openly questions him mysteriously disappears before returning with all of their doubts erased. They suspect Lee has been secretly altering the minds of the townspeople. Recalling the Administration's scans for mind control, Jay suggests that if Lee is only targeting individuals one at a time, the practice could have gone undetected. Barry and Jenny then reveal the existence of a restricted backstage area beneath the cavern, believing it is where Lee takes those who disappear. Although Jay says he explored the area earlier without finding any captives, Nya realizes Lloyd and Wyldfyre may still be trapped there. Barry points out the entrance that sees the most activity but explains that they have never been able to get inside, prompting Jay to volunteer to break in.

Arin and Sora arrive in the Land of Lee aboard the newly combined vehicle created from their two bikes. Arin explains that he only wants to visit his parents' graves to say goodbye before continuing his journey, and Sora encourages him to take all the time he needs. As they approach the graves, unaware that several Lees are secretly watching them, Arin discovers that his parents' grave has been disturbed and shocked to find their grave empty. He realizes their bodies are missing and wonders where his parents could have gone.

Nya, Jay, Jenny and Barry arrive at the backstage entrance, where two Lees stand guard. Barry explains that this is where the townspeople who question Lee are taken before eventually returning with their memories altered. To avoid alerting the entire community, Nya and Jenny create a distraction by luring the guards away, allowing Jay and Barry to slip inside unnoticed. As they make their way through the restricted area, Barry tells Jay about Arin's admiration for the ninja while the two use Jay's Lightning powers to unlock a secured door. Inside, they discover Lloyd and Wyldfyre confronting one of the Lees after Wyldfyre forces open the room where they had been imprisoned. Barry is relieved to find them alive, and Lloyd is overjoyed to finally meet Arin's father. However, Barry warns that Lee will soon realize they have escaped and that more of his followers will likely be on their way, prompting the group to leave before they are surrounded.

Outside, Nya and Jenny remain hidden from the patrolling Lees while waiting for the others to escape. During their conversation, Jenny reassures Nya that although Jay's memories may be gone, his feelings for her remain, believing that his heart still remembers her even if his mind does not. Before they can continue, an alarm sounds throughout the Community of Lee, causing all of the residents to return to their homes as an emergency is announced. Meanwhile, Jay, Lloyd, Wyldfyre and Barry emerge from the backstage area and attempt to regroup with Nya. Their escape is cut short when they are discovered by several Lees, forcing the ninja to fight their way through the crowd. Lloyd uses Spinjitzu to knock aside multiple attackers, Wyldfyre joins the battle with her Heat powers, and Jay fights alongside them before being knocked to the ground. Nya arrives just in time to save Jay with her Water powers, helping him back to his feet as the group reunites. With more Lees closing in, the heroes prepare to continue their escape together.

Arin and Sora discover several Lees rushing toward a hidden stone elevator. Before they can question them, the elevator descends out of sight. Determined to find answers, Arin destroys the sealed entrance with Spinjitzu, revealing the elevator shaft. Using his Grapple Gun, he and Sora descend into the underground Community of Lee, where they find the ninja engaged in battle against Lee's followers. The ninja begin to gain the upper hand, but the Lees quickly overwhelm them by working together. Jay manages to seize a control remote from one of the attackers and uses it to disable and commandeer a Mech Dragon, turning it against the remaining Lees and allowing the ninja to regain the advantage. Watching the battle, Arin realizes the ninja are risking their lives to protect innocent people and regrets abandoning them to follow Ras. Sora reminds him that he only made that choice because he was searching for his parents. At that moment, Arin spots Lloyd defending Jenny and Barry and realizes they are his parents. Overjoyed, he rushes toward them, while Sora follows close behind. Before Sora can join the others, Lee steps into her path and attempts to welcome her as a "new neighbor," hinting that he has other bodies he can harmonize with and leaving Sora confused by his cryptic remarks.

Cole, Frak, and Kai finally succeed in excavating the enormous dragon skeleton, though the effort leaves them exhausted. As they take in the sheer size of the remains, they realize the skeleton dwarfs even Firstbourne. Cole concludes that the creature can only be the remains of a deceased Source Dragon, and Kai clears away the last of the surrounding rock to fully reveal the ancient skeleton. Moments later, the skeleton begins to glow before gradually fading away. As it disappears, the spirit of Master Wu briefly materializes before the trio and cryptically tells them, "What was once lost... can now be found." Before Cole can question him, Wu's spirit vanishes once again, leaving the three to wonder what his message means.

The battle against Lee's duplicates continues throughout the Community of Lee. Lee creates more copies of himself to overwhelm the ninja and the townspeople, while Arin struggles to reach and protect his parents as they are surrounded. Lloyd and Wyldfyre fight back, but the growing number of Lees makes little progress. Jay commandeers the Mech Dragon to charge through the horde, only to be thrown from it after the Lees work together to stop his advance. The duplicates then combine into a gigantic fist that strikes Jay, knocking him to the ground and forcing him out of the fight. Meanwhile, Wyldfyre repeatedly attempts to use the control remote to disable the Lees' control implants, but it appears to have stopped working. At the same time, the uncontrolled Mech Dragon crashes into the mechanical sun above the community, shattering it into several pieces. As the debris falls toward the streets, Sora uses her Tech Power to divert one of the largest fragments, saving Lee from being crushed while the remaining pieces crash into the Community of Lee. Lee questions why she would rescue someone from the outside world who had been trying to stop the ninja. Sora explains that she simply could not stand by and let someone be crushed, regardless of who they were. Surprised by her compassion, Lee reveals that before the Merge he had never met another person. As Sora questions him further, Lee admits that he built the Community of Lee because he longed for companionship. Explaining that he "needed people," Lee reveals that his desire to escape loneliness is what drove him to create the collective community and assimilate others into his shared consciousness.

In a flashback, he explains that before the Merge, the Realm of Lee was inhabited only by himself. Although he created countless duplicates to keep himself company, they all shared the same mind, leaving him feeling just as lonely as before. After the Merge, a castaway from another realm unexpectedly arrived in the Land of Lee. Experiencing a truly different person for the first time, Lee befriended the newcomer and discovered the joy of interacting with someone who possessed independent thoughts and ideas. However, the castaway eventually continued his journey, leaving Lee alone once again. Heartbroken by the loss, Lee became determined to ensure that no one would ever leave him again. Using the blueprints for the Community of Lee, he constructed the settlement and began assimilating newcomers into his collective consciousness, believing it was the only way to create a perfect community where everyone would remain together forever.

Lee insists that his deception was necessary to preserve the perfect community he had created, believing that keeping everyone together was the only way to prevent loneliness. Sora argues that genuine friendship cannot be built on lies or mind control, which encourages him to let people choose whether they want to stay. Moved by her words, Lee finally realizes that forcing others to remain with him has only driven away the very friendships he sought. As the fighting comes to a halt, Arin breaks free and approaches Jenny and Barry. After removing his hood, he reveals his identity, and his parents joyfully recognize their son before embracing him in an emotional reunion. Their celebration is interrupted when an Administration portal opens above the Community of Lee, dropping Agent Allen into the settlement. Moments later, the haunting sound of a magical flute echoes through the cavern as Sora uses her Prismatic Lamp to reveal the invisible Spectral Dragonians. One of the creatures attacks Lee, extracting his soul and leaving both him and all of his duplicates as hollow shells, revealing that the true threat had been manipulating events from the shadows.
